Well, you can’t exactly exclude a plugin from being cloned, but you could try briefly disabling the plugin on the source site before making the clone, and then re-enabling it afterward. That has resolved some similar plugin-related issues in the past for other users so would be worth a shot.
That didn’t work. If I use the normal add new site without using your plugin mycred asks me to set it up which is what I’m trying to get it to do but when using your plugin it doesn’t do that.

Thanks for the extra info. If I’m understanding correctly, then this is actually has an easy fix – what you clone is what you get, so you just need to start with a template site that is exactly what you want your clone to be. The template site should NOT have mycred settings configured. With the Cloner it’s always best to build the first clonable template site from scratch exactly like the way you want the new clones to come out. If you want the new site to prompt you to configure the mycred plugin after it’s cloned, then you have to make sure that the site you clone is also prompting and not yet set up. Disabling the plugin when it’s already configured won’t matter because it’s settings are already in the database at that point. Hope that helps – if I’ve missed the gist let me know!
