For domain mapping you would want to go for subdomains plus a domain mapping plugin.

Domain mapping works with WP subdomain or subdirectory installations.
Ah I think i got the question wrong.
If your’re mapping to another domain, you can’t use subfolders there.
Only subdomains and maindomains with wildcard setting of the hoster.
Not sure though, maybe needs to be confirmed by a 2nd opinion.
You can map to other domains if you want. Here is an subdirectory with mapping example:
http://www.domain.com (not mapped)
http://www.domain.com/site1 -> site1.domain.com
http://www.domain.com/site2 -> http://www.site2.com
http://www.domain.com/site3 -> http://www.site3.com
Just an example where you can map your sites to other domain using the domain mapping plugin. I hope that answers your question.
Also it is possible to have subdirectories with mapped domains using multinetwork plugin – https://wordpress.org/plugins/wp-multi-network/

Thanks for all the feedback. I am glad to hear that it is possible to map to subdirectories. I will look into the multinetwork plugin.
Ideally I want to go the subdomain route, but despite my attempts I can only get the subdirectory route to work with my hosting company.
Subdomain set up works fine in the backend, but I get a page not found error on the frontend http://sub1.example.com
I have set up a wildcard subdomain via Cpanel and work through many tutorials line by line. Guess I should rather look into a new hosting company…
