Yes, you can apply different themes to each gallery. In addition the gallery options are mostly located in shortcode, thus you can make changes in shortcode and have the appearance to be different for each case. When I use firebug to see for the ID and class, the galleries have the same selectors. So, I don’t know how to accomplish that.
I use the free version of the plugin.

The galleries are different not based on ID but their title. You just need to follow the steps in instruction link to create different galleries. Thank you.
