After about 20 mins I refreshed the page and was informed the migration had completed. I can see the table now holds all my user subscriptions. Thanks for the encouragement @boone
Mind, both websites that I updated have gone down, in seems the hosting directory for them has been deleted

Have you confirmed that the database tables have been installed? See Dashboard > Settings > BP Group Email Options, and check your database for wp_bpges_subscriptions. Does the table exist? Are there items in it?
Check your PHP error logs to see if notices are being thrown that appear to be related.
@venutius Glad the migration was able to complete. Hard to imagine that their being taken down is related to BPGES, but if it is, please let me know the details from your hosting company.

Yes that was an odd one, I restored and re-migrated and they are working fine now.
