    Is it possible for a plugin to screw up code in your theme? Or do all plugins deactivate without a leaving a trace? Can some plugins permanently mess up your website?

    I would have thought that was highly unlikely if the plugin was from a reputable source.

    No. Many leave settings and often whole table in your database.

    Can some plugins permanently mess up your website?

    They can mess up your database, yes.
