Can you download the plugin that David mentioned again and install it over your current version? We updated it when GP 3.1.0 came out to fix this issue.

The issue is solved now with generatepress. But, there are some “wp-includes” invalid scripts. I don’t know where to go for those scripts.

Also, do I have to always uninstall and reinstall this plugin after every update?

As a guess, I’d say you have javascript inside your widgets (<aside> elements).
No, you don’t have to do it after every update, but we will update it every once in a while, so until we add it to the plugin repo you will have to manually update it if we make changes. If you run into theme-related AMP issues, feel free to let us know and we can update the plugin (or let you know that it’s already been updated).

There’s an ad (html from adsense, no plugin) placed via widgets. And it’s only for the non-amp version, why am I getting this error for amp and how to resolve it?
I would suggest asking the AMP Plugin support – if the Sidebar contains no AMP advert script then it should not be getting flagged.
