Will Affiliates Manager calculate commission for sales off both of these sites?

Yes

Each individual site should have it’s own affiliate system since the databases are separated. This is how WordPress multisite works.

if customers move between the two sites before making a purchase, will the original affiliate still me credited with generating the sale?

To clarify, if a customer is directed by an affiliate link to our main site (www.bokashiliving.com) but makes a purchase on our sub-directory site (www.bokashiliving.com/ca) will the affiliate be credited with the sale (assuming they are registered as an affiliate on both of our sites).

Yes, the affiliate will be awarded a commission from the purchase in the sub site (www.bokashiliving.com/ca).

Similarly, if a customer is directed by an affiliate link to our main site and visits the sub-directory site, then returns to the main site to make a purchase, with the affiliate still be credited with the sale?
