Typically the only way that happens is if you checked the checkbox on step 1 to archive the DB only or if you created a directory filter. Did you happen to have either of those items enabled?

Neither the DB only item, nor the directory filter item were enabled.
The only other probability that I can think of is that that an environment variable isn’t get set correctly based on the server environment or PHP doesn’t have enough permissions to copy the files into the archive.
If your unable to isolate the issue you can submit a support ticket and we can have a look at your setup if you want. If so just refer to this forum thread in your ticket…

Is the “environment variable” that you refer to something that is set on my website host’s server?
Possibly… However it may just depend on how the variables are defined in the define.php file in the plugin. For example, if ABSPATH a global WP var is not getting set as expected then it can lead to issues with how some of the paths are read. Some of these edge cases are difficult to simply pin-point via the forums.
As mentioned above if you want us to take a look at your setup we can, otherwise it maybe difficult to assume what might be happening. If that is not an option for you, then you might try the plugin on another environment to see if you can isolate it across different hosts and cross compare the settings (permissions, PHP/IIS settings)…

I finally got duplicator to work. It turns out I had to change some permission on my host web server.
