In Ninja Forms 3.0 a syntax highlighter will be available for designing your email templates which is a change we’re all really excited about.

We’re also changing to merge tags instead of shortcodes, allowing for a cleaner user experience.

Lastly, we plan on releasing an addon to take styling email templates to the extreme at some point in 2016, but I don’t have an ETA there.

As a side note, some of our users have used this plugin in the past to great success: https://wordpress.org/plugins/wp-better-emails/ It might give you the functionality you’re looking for!
