Choose ‘default’ sort order in the WC > Settings > Products.
Then in the backend edit product screen you’ll see a ‘sort products’ link. Click this and you can drag/drop to sort.
I chose default and in the widget there is no option and no drag & drop.
There is only ‘sort by name’ and ‘category’ and below 5 options (drop down etc.) I’m using WC version 2.6.4
It’s not in the widget, it’s in the products admin screen. The widget shows categories, not products so why would it allow sorting there?
Sorry, misunderstanding. I want to sort the categories, not the products. Is this possible in the widget?
You want to control the order the categories show up in the widget?

Then at Products > Categories, you can drag and drop them to set the custom order.

As alternative if you need completely different sorts for an area or another (e.g. displaying the same category), you can use the Advanced Post Types Order plugin, you can created multiple sorts and add conditionals for where they should apply, for more details see http://www.nsp-code.com/advanced-post-types-order-description-and-usage/using-conditionals-for-sorting-apply/
