Is it because I have multiple authors and they are possibly checking/unchecking the box themselves on a per post basis, that I am getting this problem with all posts, do you know? Is there a way I can get around this?
I think it is just that. An author may accidentally uncheck it or something. It could also be something with your WordPress version since you are using 3.9.13. But I don’t think there is any way to get around it. Just make sure to check that it is allowed before you publish each post.

I run a blog with multiple contributors (around 500 to date).
When I add a post myself, or moderate a contributor’s post, it seems to be almost random as to whether ‘allow comments’ is checked or not prior to me hitting ‘publish’.
I’d like it to always be checked and in “Settings > Discussion” I have “Allow people to post comments on new articles” checked.
