The problem is with the Greek language, the other two seem to work ok!
Go in your Database.
1) Then go in the wp_terms table. Filter the “slug” column by the el.
Provide me a screenshot of where appear all the el.
2) Then go in the wp_term_taxonomy table. Please filter the “taxonomy” column by “language”. Then check if in the language description you see the locale, here an example: http://nimb.ws/WhQGlC

3) Then go in your wp_options table > option_name column > _transient_pll_languages_list.

Could you copy/paste for the option_value of the _transient_pll_languages_list in this tools (output: check print_r): http://www.unserialize.com/ ?
Then forward me the result using the code button in the topic bare tools.
1) Make a backup of your database.
2) Go in your wp_terms table then replace pll_el by pll_el-2.
3) Then resave your Polylang settings (Settings > languages > Settings > URL modifications). It will update the transient.
4) Go in your languages table, then check that you have your flag for the Greek and with the code ‘el-2’. Check that your strings (Strings Translation option) have been saved correctly. Check that all work fine.
I forgot to ask you: are you under WordPress 4.4.2?
Is it going to work with 4.0?
Also the settings tab doesn’t give me any options.

I was able to fix the problem but not the way you told me, instead I renamed the el-2 to el slug and now everything seems to work ok except the Setting–>Languages–>Settings.
This remains blank like this:

Is there a fix for that because I cannot resave the Polylang settings…

You shouldn’t do that, I’m quite sure that you have lost the link between the translations.
Could you check that?
