Reset links and plugins to fix 404 errors

Hello. I’ve been trying to get used to using Custom Post Types and Advanced Custom Fields for adding custom content to wordpress. But somewhere along the line things went wrong and links haven’t been working correctly.
The Actual Custom Post Types work fine, however the link structure is wrong and gets 404 errors.

This would get a 404. Example 1 seems to have it’s own layer of pages. I’d imagine it does this because they still exist somewhere on the server but I can’t find where to delete them.
What I’d prefer is a link structure more like http://www.jonniegrieve.co.uk/wordpress-jonniegrieve.co.uk/art/example-1 ..art/example-2 etc.
The actual page it generates is here. On this page, the C.P.T’s show up but only Example 3 shows up when clicked.
How can I reset things to start again?
Do I need to deactivate the plugins that created them and then reactivate?
Do I need to reinstall WordPress?
Do I need to delete a few files from somewhere on the server?
