The plugin itself uses a hidden custom field for saving the video url. Custom fields are independent of the plugin – FVP does not interfere with their functionality at all. See this screenshot: http://postimg.org/image/czk5y6x2t/

I’m not sure if I got what you mean. However, of course there is no problem with Posts, but under the Videos, there is no tool for adding a custom field-as you see here: http://postimg.org/image/b98ku389d/

The plugin does not add a video section – the problem is related to your theme which seems to not have enabled custom fields for their custom post type.
