I had a similar problem and fixed it by turning off “Use Hierarchical Product Category URL” in Settings->Store->General. I would also try disabling and re-enabling the plugin, and updating your permalinks.

I’d think this might be a theme problem. You can test this by switching temporarily to a virgin theme like 2014. Test. If all good, the culprit’s been found, and you can ask the theme developers about the issue.
Thanks Vark, but unfortunately the theme (Primashop) is an integral part of the WP-Ecommerce shop so changing it just breaks the whole thing. Appreciate your help though.
