Errors moving site from subdirectory to root

Not sure if its relates or not, but I moved my website from a sub directory to the root. I used this script to update directories to the new location https://interconnectit.com/products/search-and-replace-for-wordpress-databases/.

However when I go to delete or just rename the old subdirectory, the website works but it displays the following errors above my menu/logo. Any help would be appreciated.
