How were they replaced before?

Did you have a Child Theme when you edited the template?
No. I started in this new project and a few days later the upgrade was available so I just installed.

Set up a Child Theme, shouldn’t take too long, http://codex.wordpress.org/Child_Themes
Then you can just copy the template you want to modify, paste it into your Child Theme directory, modify it there, and then update your theme without fear or losing your changes. Files in Child Themes do not update, your changes will not be erased in future.
