Deactivating Cart66 messes up wp-login.php?

I have two sites with Cart66 installed on them, and they work fine. Today I tried deactivating Cart66 on one site, and as soon as I did that, the wp-login.php process stopped working properly. All logins get the message:
“ERROR: Cookies are blocked due to unexpected output.”
When I reactivate Cart66, that login error goes away.
When I deactivate and delete Cart66, the login process breaks completely and I needed to reinstall backups of the site database and site files.
I can’t imagine why the Cart66 installation somehow gets intertwined with wp-login.php, but clearly something is happening here.
What is the best way to uninstall and remove Cart66 without breaking other parts of the site, especially wp-login.php?
