As it mostly affects Payment Gateways the setting can be found on the bottom of each payment gateway configuation screen. In the admin go to Woocommerce > Settings > Checkout > [My Payment gateway name]
I have this exact same problem. It’s nowhere to be found.
Of course, it’s activated and I’ve checked every single payment gateway. I don’t see any additional settings.
I’m using WordPress 3.9.2 and WC version 2.1.12.
Also, I’m hosting on Windows Server 2012 with IIS 8.5 and PHP version 5.4.14

Do you have any other plugins running that affect the woocommerce payment gateway options?
Under woocommerce – settings – checkout: Can you see the “Extra Charge” column in the payment gateways table on the bottom of the screen?
