If you created this theme yourself, then you should be able to sort this out using CSS. Try using Firefox with the Firebug add-on for this kind of CSS troubleshooting. Or use whatever developer tool is available in your web browser.

I get the wrong idea with your problem. Here is the deal: you can’t solve this issue because the size of the box is based on your content. In this case you content never will have the same size (hight) so, it will create some gaps between the boxes.
There is a way to solve this, but you will have to use javascript… Unfortunately I have no idea to do it :/
Try to ask for it in some javascript/jquery forum or search on google.
