Using customize.json in themes folder

Nope, no drawbacks. Just check to see if the plugin also has a “style.css” file. If it does, you’ll want to bring that into the theme as well. It’s not always there, but when it is, it provides minor tweaks to avoid unexpected behavior when editing options in that theme.
