None of the plugin’s JS files are included, so either wp_footer() is not implemented properly or there’s some plugin that removes our JS files from the include list.

Thanks for this, I will check on wp-footer() and find out from our admin if the files were somehow removed from the include list. For the missing Javascript includes, do you recommend a dis-install/re-install to get them back?
You’re welcome. Files are not missing, the installation is not damaged. They are simply removed from the include queue. But I’d give 10% chance on that, 90% it’s a missing wp_footer() issue.

I took a look at footer.php, the end of the file is this:

Yes, that looks fine. Do you have any caching/minification plugins active?

Yes, we are running W3 Total Cache. It was off for a few days due to other issues, looks like they turned it back on this morning.
I’d start debugging from W3 – disable it.
