Deactivate all plugins, revert to Twenty Twelve theme (temporarily) and see if the problems persist.
You can try posting your question on the support forum for the ExtraNews Theme, to see if other users of the theme are experiencing the same problem after the WP upgrade.
I’ve already deactivated all plugins, reverted to a generic theme and reinstalled to the latest version of my theme. I also posted on the forum and am still trying to figure out what’s going on. Any other suggestions? If I went back to the older version of WP would that help? I don’t know how to do that though…

Andrew, do you have any recommendations out of that directory? Also, did you check out the site with the link I posted in the other thread?
You should check your site’s error_log file, to see if there isn’t something that comes back repeatidly.
Maybe you’ve got “debris” from an unsee screwup, that are, well, screwing up your site.
If you’ve got FTP access, you can delete all of wp-admin and wp-includes, as well as most of the root folder’s contents (save wp-config.php, .htaccess, and optionally files you got created yourself).
And replace them with their counterpart from a fresh copy of the wordpress installation file as found on the homepage of wordpress.org.
As long as you don’t touch wp-content and you’ve made a backup of the database and files (never delete stuff before doing a backup), you do NOT risk to lose your data, at the very worst you restore your backup 🙂
