The plugin can have issues getting the folder structure correct for people who have their WordPress blogs setup this way.
The subfolder option in the plugin is only really needed if you need to back up multiple blogs to one Dropbox account so you can uncheck that to simplify things a bit.
What does your folder structure look like? Something like this?
public_html/
— .htaccess
— index.php
— some_other_file.txt
— wordpress/
—- wp-content/
—- wp-admin/
—- etc.
In this case, assuming that the aforementioned subfolder option is unchecked, all the contents of public_html should reside in ‘Apps/wpb2d’ within your Dropbox.

What I did since my original post:
– Unlinked plugin from DropBox
– Deleted all backup files from DropBox, including backup log.txt
– Relinked plugin to DropBox
– Configured exclusions as you see in the screenshot
– *Did not* (this time) create a subdirectory in DropBox/Apps/wpb2d
– Initiated new backup
As you can see: the plugin (first) created a wp-content directory in DropBox/Apps/wpb2d. This directory contains the contents of public_html/greyjensen, plus the Backups directory. Then the plugin created the public_html/greyjensen directory, and another copy of greyjensen/wp-content — but this instance has only Backups and Uploads in it.
The instance of wp-content at the bottom of the screenshot should be in DropBox/Apps/wpb2d/greyjensen.

It appears you have WordPress setup in a non standard way. I have not had the chance to do a lot of testing with people who set up WP like this.
Any chance you can shoot some login credentials to support@wpb2d.com so I can jump on and diagnose the issue for you?

I have the EXACT same issue!
Is there a fix for it? I have the last version of the plugin and it still creates the whole wp-content folder outside my wordpress folder then another instance of it inside with just the backup log file.
