Update Multisite Permalink Structure

I am trying to remove the /blogs/ from my post URLs and am using the plugin by BudddyDev (http://buddydev.com/buddypress/remove-blog-slug-from-the-default-blog-of-wpmu-subdirectory-installation/) which requires the permalinks to be updated/refreshed for each subsite/blog.

While I have over a hundered user-driven subsites, is there any way to bulk refresh their permalink structure?
