Two Sets of Database Tables Post Import

I have recently attempted to move my wordpress database from being at my URL/blog to the root to use wordpress’ fantastic general website related facilities rather than just the blog. To do this I backed up the database as a sql file and wiped the site. I then reinstalled wordpress with a new DB at the root and then imported the sql file.

The issue I have now is I have two sets of tables, one that is blank and one with my content in it. The site is looking only at the blank install – what is the best way to make the correction? Do I simply delete the blank tables and rename the ones with content in the same fashion?
