Php fatal timeout errors – continue with right php settings?

I continue to be plagued by PHP fatal timeout errors and rarely am able to get a zip backup to finish completely and properly. I’ve changed all the PHP settings per your blog post some time ago and any other time limiting setting I’ve been able to come across, though I’m only an amateur at all this.[20-Feb-2013 20:46:14 UTC] PHP Fatal error: Maximum execution time of 120 seconds exceeded in /home5/andrexw1/public_html/blog/wp-content/plugins/wordpress-backup-to-dropbox/Extensions/class-zip-backup.php on line 139
However when the backup starts, I see the timeout I have manually defined in my php.ini setting which is 900.
14:00:12: Your time limit is 900 seconds and your memory limit is 200M
My directory isn’t that large but sometimes explodes if I’m not watching it because the plugin creates literally dozens of partial zip files all of varying sizes (some as large as l00+m). What should I do here?
