Not more than 88 menu

I have a wordpress website which runs latest version 3.5.1
I was working with more than 120 menus. Suddenly at some point my try to add one more menu result in disappearing of several menu items and 88 menu items left. i am not able to add more than 88. if i delete one then i can able to add more. I am stuck at maximum limit of 88.

Is there any solution to this. I tried to change

suhosin.post.max_vars = 5000
suhosin.request.max_vars = 5000

variable from 5000 to 7000 but nothing worked. Please help me.
