Do you have access to the server logs?
On the ftp fil manager there’s an error log folder but nothing is in it. the apache Logs have a few files in it.
On the error file I get a bunch of errors like these:
[Tue Dec 04 20:49:29 2012] [error] [client 66.249.74.123] Script timed out before returning headers: index.php
[Tue Dec 04 20:52:37 2012] [error] [client 97.74.144.140] Script timed out before returning headers: wp-cron.php
Or html file does not exist

How many sites on the server?
Not that it matters. I don’t know much about servers. If you Google the error you will see some answers about setting the server time out to a higher setting.
There’s about 6 sites right now.
The server timeout is already set to 300.
