I would suggest you back up your data first, but I don’t know of any reason why you would lose any data when you upgrade.
I can not do automatic upgrade, eshop tells me that I have the updated plugin! but I have an older version of the plugin.
I want to uninstall and install the new eshop.
How do you know you have an older version?
Can you upgrade the plugin manually using FTP?
Re-upload a fresh, unpacked, copy of the plugin’s folder to wp-content/plugins using FTP or whatever file management application your host provides.

No. All of the data is stored in your database.
Is the correct version being displayed as installed now?

FYI, you can safely deactivate eShop and then re-activate it at a later date without losing any of your stored data. Ditto upgrades will never affect your data. The only way to wipe it is to delete the plugin – at which point, you will get a warning about loss of data before you confirm the deletion.
I have just upgraded eshop to version 6.3.1 and have noticed that the eshop widget does not display on the sidebar upon making a purchase. Any hint?

The latest version of eShop removes the widget from specific pages such as the cart and checkout.
