You may have a plugin conflict or server permissions issue that is preventing your WPtouch settings from saving completely.
Check for the former by temporarily deactivating all other plugins from your WordPress Plugins area. Clear all your caches then retest.
Check for the latter by ensuring that the permissions on your wp-content folder are set to 755 or fewer. See this article at WordPress.org on changing directory/file permissions – http://codex.wordpress.org/Changing_File_Permissions#Using_an_FTP_Client

Thanks for your response. I have tried both and still only get the menu in alphabetized order of my pages, despite setting the plugin to the other option.
Any other suggestions?

Bump! I am having this problem too. I am operating on the assumption that I can set the mobile menu order by assigning values to “Order” Page Attribute for each page right? Thanks!
If you already haven’t, please update to the latest version of WPtouch (v.1.9.5.1). This issue has been resolved in this update.
Thank you! My WP admin page did not indicate an update. But once I deleted and re-installed, I had the update and now it works!
