Pretty Permalinks & Multiple Installations

I’m trying to run two wordpress installs.

http://website.com/main/ (website URL is root @ website.com)
http://website.com/en/

I will utilize two separate databases.

Will I have a problem with pretty permalinks? If so, is there a way to avoid it?
