Try resetting your custom permalinks back to the default setting via Settings -> Permalinks. If this works, then review Using_Permalinks before setting a custom permalink structure back up again.
Thanks for reply. Resetting permalinks structure to default fixes the problem. But when I switched back to “postname” structure problem doubled. Now it also adds a post-name in there.

Additionally all of the pages, out of sudden, became homepages. I fixed this by updating each post and page, but it didn’t work for categories (http://howtosaveyourmarriage.co/category/intimacy-in-marriage/).
I’ve also read “Using_Permalinks post” you suggested, but I couldn’t find fix for my problem there, though I have to admit I didn’t understand half of it.
Do you have any thoughts how can it be fixed and why is it behaving this way?
Update: Emptying cache fixed categories. But feed problem remains.

“Permalink Fix & Disable Canonical Redirects Pack” plugin resolves the issue, it seems a problem lies in WordPress 3.1 upgrade.
But now canonical redirects don’t work!
If somebody knows how to fix the problem all together without any side effects, please help me out.
