The update of a custom post do empty the changes on the sidebar.

Are you sure you choose the “Customize” option in Page Widgets box before Update the post? I was confused many times in this case :).

Actually I’m working with custom post types… maybe it’s not supported.

For WP 3.x default theme you might need to use Sidebar Template when editing a page to have widgets displayed.
