Have you tried:
– deactivating all plugins to see if this resolves the problem. If this works, re-activate the plugins one by one until you find the problematic plugin(s).
– switching to the Twenty Eleven theme to rule out any theme-specific problems.
– resetting the plugins folder by FTP or PhpMyAdmin. Sometimes, an apparently inactive plugin can still cause problems.
I deactivated all plugins and still says at the bottom of posts “comments are closed” Now where to?

You’ve enabled comments in the “Discussion” meta box while editing the actual post/page? You can change that setting for multiple post/pages by using the bulk edit option.
I’ve only enabled comments under settings > discussion in the admin panel. I haven’t changed anything else. I’ve even installed other themes and I get the same thing. I don’t know what you mean by changing settings for multiple post/pages or where the bulk edit option is. Could you tell me what you mean and where to find the bulk edit option please?
Also, when I go into a post, such as to edit it, there is no option there either to enable or disable comments.

When you go into a post to edit it, open up screen options on the top-right. There should be an option to show the “Discussion” meta box. That meta box overrides the global option in Settings > Discussion.
