I was having the same issue but then changed the value in the the top menu ‘ Enable/disable Facebook’s new comment system’ to just ‘new’.

Nope, what happened to me is I followed the instructions here:

because I hate how small the default box is, everything is crunched.
The instructions put a comment box I liked in, but instead of it replacing the first tiny one, it created a second larger mirror image of it. I just removed the two lines of code tonight until I can get an answer from someone. All I REALLY want is the comment box to be bigger but no parameters I change seem to work within the control panel for the plugin.
I fixed mine!!! I had to deactivate, delete and then reinstall it. Follow this guys instructions: http://johnlagoudakis.com/how-to-set-up-facebook-comments-on-wordpress/. And make sure that you don’t check the box that says “Display both v1 and v2 comments; ignores above setting (only way to have both new and old comments show up)” Hope that helps!!
