I’m not sure if this really is the problem, but the Colorbox library’s FAQ says that in order to render the colorbox correctly, the doctype must be set correctly:
http://colorpowered.com/colorbox/#doctype
On your site, the doctype is:
<DOCTYPE html PUBLIC "-//W3C//DTD XHTML 1.0 Transitional//EN" "http://www.w3.org/TR/xhtml1/DTD/xhtml1-transitional.dtd">
while it should be
<!DOCTYPE html PUBLIC "-//W3C//DTD XHTML 1.0 Transitional//EN" "http://www.w3.org/TR/xhtml1/DTD/xhtml1-transitional.dtd">
(the exclamation mark is missing)

I seem to be having a similar problem, and I’m not sure how/where to fix it…
For example, load up http://www.kennethphotography.com/san-francisco-city-hall and scroll further down the page before clicking on a photo to launch a colorbox. The photo loads in the very top left corner of the page instead of centering in the window. This seems to be a somewhat new problem, but I don’t know what change caused it…

Arne, thanks for checking out the page. Yes, I think I managed to fix it on my own last night. I’ll write up what I learned in case this affects anyone else:
There were two conflicting versions of Colorbox running at the same time. I guess they used to be the same version, but after I upgraded your plugin, then they started to compete. I managed to locate and remove all references to the other version.

yes, I get quite a few requests where it turns out that some other plugin also bundles the Colorbox library. 🙁
