Samuel B I tryd what you say and dosn`t work for me when i change the custom permalink to /%postname%/ and i load category pages is redirect me to some posts from that category not to category name to see all posts.
I will try the plugin wich rainer23 provide it to see if that it will work!

I downloaded and install the http://wordpress.org/extend/plugins/permalink-fix-disable-canonical-redirects-pack/, i configure the permalink to /%postname%/ and dosn`t working! When i load the category pages, it will show me the homepage/mainpage, bot the category page with the posts! :/
Please, someone help me to fix this issue!

Are you on a Linux or Windows server?
That plugin fix appears to be specific to Windows servers. Do links work if you revert to the default permalink structure?
It is work my permalinks when it is /%category%/%postname%/ but is working with prefix “category”, ex: domain.tld/category/category-name but when i change the permalink to /%postname%/, how was till i upgrade to version 3.1, is not working! When the permalink is /%postname%/ and i load the category-name is apppear some post from that category, not the category-name to see all the posts from that category, ex:domain.tld/post-from-category.
What can i do to have “domain.tld/category-name” with all the posts from that category?

Ok try this:
1 – Install & activate this plug-in: http://wordpress.org/extend/plugins/wp-no-category-base/
2 – Go to your permalink settings, put it on one of the other options, like Default or Month and Name, and push save
3 – Not sure if needed but I usually then open the site in a new tab, to check if the new setting worked, if it did -> step 4!
4 – Go to your permalink settings again, put it back to how you had it originally, and save. (I use: /%category%/%postname%/)
5 – Check if it worked, and let me know 🙂
This should turn domain.tld/category/category-name back into domain.tld/category-name!

It’s not working for me anymore. After updating the system all the permalinks stopped working.
I’m using both the No Category Base Plugin and /%category%/%postname%/
