Also if you save settings in > 2.5 and then revert back to 2.4.9, the settings are now not compatible with the previous version – so it seems like the settings are not just not getting read, they’re being read and saved in a way that’s not compatible with the previous version.

Could you please make sure you’re running the latest version, 2.5.3?
Also, please save the plugin options once after updating. Depending on which version you are upgrading from—especially if it is an older version—the options may be stored in a different format, and saving them again should ensure they are properly updated to the current format.

We are running 2.5.3 when we see this issue.
If there is some kind of migrating or option re-saving required to maintain existing functions then that should be mentioned somewhere in a notification or at least in the release notes.
However, resaving the options DOES NOT WORK. It overwrites the existing custom per-post_type settings with the default settings which show the interface on all post_types.
To fix this we would need to take note of the settings when running <2.5, and then update to 2.5.x, and then manually re-enter the settings and save them in the new format.
We’ve been using your plugin for many sites over many years, but recently it has become unreliable. If we now have to manually update each client, we will consider migrating to another plugin.
