I had the update error. Had the update run again and now the site is down. Have disabled auto update on my other sites. Fix:
rename /wp-content/plugins/visualcomposer and reboot server.
Install prior version of Visual Composer.
Disable autoupdate.

They just released a patch (45.16.1) which includes the missing folder. You should be able to update from WordPress as you normally would any other plugin.
Sorry, scrap that… the new version is broken as well. Not sure how they missed this one.
