I just watched a video about synchronizing Woo and Square. They say if you choose Woocommerce as your master inventory and if your client pays with Paypal online (instead) of Square, it won’t sync with Square.

According to the documentation, the inventory should sync even if it was changed manually when WooCommerce is designated as the sync setting.
I advise you to check this guide on how the sync settings work.
