I suspect from reading your WooCommerce topic that this is actually a designed default limitation of WordPress. On a test site, if I try to upload files, the dialog doesn’t allow .exe files.
There’s rarely an innocent reason (or need, for that matter) for executables to be uploaded to your web server so that’s probably why they’re disabled. For example, if you were providing exe files for direct download to your site visitors/customers, these would usually be uploaded via FTP/cPanel File Manager directly rather than through the front-end.
However, I can see why you might want to do this for an online store so it looks like WooCommerce have helped you expand the filetype extensions that are accepted by WordPress.
