An example is a customer buys a product from our shop through company A. But the next moment, the same customer buys another product through company B. We do not need to worry about the address of all the users involved.

Thanks for the clarification.
Trying to piece this together:
* Seems that you’ll have 2 stores selling the same products.
* You want the customers to be able to checkout from either store with the ability to see all orders regardless of the store they check out from.
In this case, since there’s not an inbuilt option to achieve this, you might consider using plugins or custom coding.
As for plugins, I would recommend checking out this third party plugin, though it doesn’t seem to cover the ability for customers to login to any store – https://wpmayor.com/woocommerce-multistore-sync-products-and-stock-on-multiple-woocommerce-stores/
As for custom coding, I would recommend getting in touch with one of the experts on the WooCommerce Customizations Page.
