This is really weird. Could you send me a screenshot of how you have set up rounding (WooCommerce / Settings / General) and the fee itself? I’ll try to duplicate this issue.
Just a quick check – if you set up a shipping fee to the very same value, does it happen as well?

I tried the shipping, it was displayed correctly.
To be honest the site is a bit older. Woo is 3.8.1. But still, this issue doesn’t sound like there could be a connection. I can’t update it right now.
I found out that it is caused by tax settings. Playing around Includes taxes and Inclusive taxes gives me 3 different prices: 0.99, 1 or 1,19. While with both checked, it incorrectly displays 1 €.

@forusak and do you have shipping with the same tax?
Anyway – adding taxes is in the WooCommerce hands (and your rounding settings), you could try to add the fee manually and it should behave the very same way:
