You can simply add a @2x size logo in your site through FTP and it will simply adopt the logo depending upon the retina ready device.
If you have Astra theme then we have already given an option to upload the retina image for retina ready devices in the customizer.

The problem is that the logo is part of the custom header as an image element.

Just to let you know, Header, Footer & Blocks for Elementor plugin just provide the area where you can put a section with Elementor and assign this section as a header, footer or block. This plugin does not handle content designed with Elementor. So as you have added the image with Elementor it can be handled by Elementor itself.
You can get in touch with the Elementor support or use any external plugin to place retina image with Elementor.
