Have you reached out to us at WooCommerce.com about this? We can help with Square queries there.
For items selling but the inventory not updating, this does sound like a conflict or the sync isn’t happening correctly – do you have logging/debugging enabled for the Square extension? That would help see what’s going on.
Also, ensuring you’re on the latest 1.0.29 version will help rule out a few things.

If you’re still having problems, can you head to WooCommerce.com and submit a ticket via https://woocommerce.com/my-account/create-a-ticket/ please?
If you don’t have the option to select Square from the WooCommercee Extensions menu then please “purchase” the extension for free on the site, and you’ll then have that option – https://www.woocommerce.com/products/square/
Please be sure to include details and a system status report when you do.

Thanks for getting back with me and apologies for my own delay in replying.
Our problem has persisted, and we have currently disabled the plugin. We have a case open with the official Woo support team now but if I can relay anything to help in addition to that please let me know.

Just to tag onto this as an FYI, it might be Square itself.
When you use it as a POS not connected to anything, it will allow you to sell out of stock items.
