Upload Transparent Background .png problem

When I upload .png or .gif with transparent backgrounds via media manager the transparency is converted to non-transparent. The workaround is to upload the images via FTP, but this is a hassle and requires multiple steps. Is there a way to do this directly? Apparently, there is a host server setting that resolves this but could not find it and my host doesn’t know either. Thx.
