eShop is not controlling stock or processing orders

First of all I am using the newest version of WP and I believe that I am using the newest version of eShop 6.2.12.
What I am having a problem with that never seemed to have happened before is that when an order is placed it goes to sit in the pending tab until a payment is made, or if the payment is made the order will just not appear in the eshop backside but I will get paid and get a receipt from paypal.
I guess my biggest concern is the control of the stock. For most cases I only have one of each item that is listed so I cannot have multiple orders of the same item being ordered. Out of Stock needs to activate itself to make those conflicts go away.
I tried to make this work with all of the default settings but the same thing happened. I didn’t get it all the way through the payment process because I was unsure on how to use the paypal sandbox account or whatever I have read about in a couple of other posts.
I really need to fix this problem so any help will be greatly appreciated.
