Sorry, I have to be more specific about what I want. I have multiple sites with different domains. All of them have wordpress installed as a git submodule in a /wordpress folder. This allows me to track upgrades.
I read that Multisite needs a domain plugin to allow multisite for domains instead of just subdomains, but this does not work with wordpress as a subfolder.
Is there a workaround to have
+ wordpress installed in a subfolder but the site in the root folder
+ wordpress tracked as a git submodule
+ use multisites for multi domains

It’s been a month since this problem was reported and no new version has been released. Please advice.
gfbhwo’s question is a valid question because if we modify the plugin’s CSS file, our changes will be lost in the next plugin update.
Is there a way to submit a bugfix? like in github’s pull request?
