For the most part, everything other wp-content directory (and all its contents) and wp-config.php are the files you want to keep. In theory, you could just re- upload core WordPress files, but since you’re running an older version of WordPress, you might try doing an upgrade on one of the sites…if you’re comfortable with that. Perhaps you can create a test site by copying one of the sites (and DB) that you’re dealing with and do the upgrade in a dev environment. The first level of WordPress debugging/troubleshooting almost always starts with disabling all plugins (which can be done by simply renaming the plugins directory temporarily). It will show you what it’s going to change before it does, and you can get the generated SQL if you want to inspect it.
